I am planning to buy a Nikon D7000 and I need some recommendations for some new glass.
I currently have 2 lenses, 18-55mm f/3.5-5.6 and 55-200mm f/4-5.6. I also have a D40X so if Sell the D40x, 18-55mm and the 55-200mm i will get ~500$.

I am looking for 'bang for your buck' lenses. I need a macro lens, standard zoom lens and a telephoto lens. For telephoto lens i need VR (Vibration Reduction).

Overall budget including D7000 is $3000 and if i sell the D40X and its lenses, $3500.

I would like lenses that are compatible with FX cameras too. the cheaper the better

Thank You all very much in advance.

You can get a really nice kit going for 3500. Have you considered FF? You could get a used D700, Used 24-70 2.8, and a used 70-200 2.8 for very near that budget, if not actually making budget. All like new of course.

I dont want full frame as that 1.5x crop will help in wildlife photography and macro photography plus i wont be shooting in low light often unless i spot an owl at night :p

Fast glass isn't always about low light, sometimes it's also about getting your shutter speed up enough to freeze action and lessen camera shake, which is a bigger problem with increaed focal length.

Edit: I meant to say 80-200 2.8, the 70-200 with the other gear would be a bit more over budget but you get the idea.

Unfortunately the 80-200 f/2.8 doesn't have VR plus 3500$ is my highest price so cheaper is better. the D7000 is $1000 a 800$ telephoto, $1000 macro and 700$ standard zoom

You can get a good macro lens MUCH cheaper than the $1000 you've got budgeted. You are, however, missing lighting, which is going to be very important for capturing "pleasing" macro images. If VR is your only criteria for a telephoto, then way not save a lot of money and get the 70-300 VR for around $350 Used. The next bump up is likely going to be 80-200 for around $700 and as you said, it doesn't have VR. Even the 70-200 VR1 is running $1500 used.

The sb-700 is a good flash unit to throw in with your gear. I myself have the sb-910 but the sb-700 should do just fine and fit easier into your budget if needing light source.

What do you think about the 28-300mm lens?
The problem with used lenses is that the warranty may be expired or have less time to use it :(

The 28-300mm is a full frame 'super zoom'... your better off going with the new 18-300mm DX lens on a D7000 (you'll miss the wide angle on the 28-300). I have the older 18-200mm... it sits in my closet collecting dust. Its a great 'do everything' lens but the quality just isn't there.

If i was building a D7000 kit.. i'd go:
D7000 Body = $1000
Sigma 17-50mm f/2.8 = $600
Nikon 105 Macro f/2.8 VR = $800
Nikon 50mm f/1.8g = $200

Under budget!

The 18-300mm is DX and wont work on FX bodies so if i do upgrade in the future to FX i cant use that lens

Who's got two thumbs and a 70-300 VR he's willing to part with for $350? This guy. (just use your imagination on the thumbs)
