Photomatix pro alignment issue.

When I was using the earlier version of Photomatix pro in 32bit, the auto alignment worked great. Then I upgraded my system and now using the newer 32bit, but it seems that the auto alignment doesn't really work. Actually, when I made the shots on a tripod, I have to turn the auto alignment off or else it will mess up the image. When I did the shots hand held, it just doesn't work as before (which was always perfect). Now it's rather useless. Is it just me? I've tried both "align to features" and "shift in vertical and horizontal directions". Neither works well enough.
