Timelapse help?

Last night I tried creating my first timelapse, I went down to a harbour around my house about 15-20 minutes before the sunset but faced away from the sun.

Canon t3i, Sigma 10-20mm @ 10mm
Shot in Av mode @ f/7.1 with 4 second intervals using a generic brand shutter remote.
Shot 687 total frames but had to delete 7 from the middle. Thought it wouldn't be very obvious(trial and error).
After many hours of exporting and importing to Final Cut Pro only to have it crash time and time again while trying to render I finally finished by separating it into 4 separate compound clips.

In the final product there are lots of dropped frames and lots of flickering.


Even looks like I might have overlapped the beginning and end of two of the compound clips.

Semi-success for the first try.

Tips, pointers or techniques that I could try with my next attempt?
