When I am using my D200 in commander mode to fire my sb600 off camera is it solely the flash from the D200 that triggers the Sb600 or is their a way to fire the sb600 without having the on camera flash fire?

Depends on how you set it up in commander mode. If you set the inbuilt flash to -- it does not fire during the exposure. It only sends out the pre-flash to sync the units.
