Any pointers for manual focus

So I just got my 50mm 1.8, and with my D40, its manual focus. To say the least, I'm shocked at how narrow the DOF on it is at 1.8, we are talking maybe an inch or two. Does anyone have any pointers on getting the focus nailed down better? I know the green focus indicator turns on when its in focus, but that is about as far as I have gotten. Even then, when you are trying to focus on a 3D object there is no way that the focus indicator can know exactly where your focal point is.
 
Not sure on Nikon, but on my Canon I can choose which focus point to use (Instead of having automatic choice of one of the points). If you have something similar, shut down automatic focus point selection, choose the central one, focus on it and then recompose by maintaining the button half-pressed.
