I bought a hot shoe cover for my Canon T3i to protect the contacts.

Come to find out that, when the hot shoe cover is in place, the camera thinks an external flash is mounted and won't pop out the built-in flash.

Is there some way to configure the camera through the menu to allow the hot shoe cover to be in place AND use the built-in flash? Or will I just have to remove the hot shoe cover when I'm actually shooting?

Thanks!

That's odd...the camera should have come with a cover. And unless the cover is metal, the camera shouldn't think a flash is mounted.

Well, which hot shoe cover did you actually buy?
I found one nice article that should explain it to you...
Custom hot shoe covers

There is a microswitch under one of the spring clips on the hot shoe rails that is intended to indicate to the camera a hot shoe flash has been mounted.
Of course, if there is a menu setting that would address the issue, it would be listed/discussed in your T3i user's manual. You may want to re-read it.
