Calibrating Lenses Vs. Auto Focus Fine tune

Does any one have any experience using camera / lens calibration software. I know TWIP had a good program they recommended, but I was wondering if anyone found anything that worked well and was less expensive. I know you get what you pay for; however, right now I can't put that much into getting my lenses to focus more accurately.
I already attempted to use the Auto focus Fine tune on my D300 and D7000 using a sharpness checker with no success. There the settings for the lenses were sharp from about 10 ft, They were completely out of focus at 30 or so feet. Not sure of the reason for the disparity. I am familiar with the tolerance stacking effect. It seems to me that my lenses focus about an inch closer than they should at the close up ranges. I am using single point auto focus, so I am relatively sure my technique is sound. I can focus manually, which is fine for a studio scenario, but is cumbersome when shooting a wedding. Thanks for your help in advance.
