I was practicing with my 100mm lens I got for Xmas, using a big window/natural light. How is this? Do you think I should have upped my ISO and get a higher SS?

Here are my settings:
Exposure: 0.01 sec (1/100)
Aperture: f/2.8
Focal Length: 100 mm
ISO Speed: 320

The focus looks super tight at this size (always the skeptic), in fact I went snooping for the EXIF data because the DOF @ f/2.8 can be so thin with that lens. In other words I think you did a nice job. I see that your little one just measured the distance to the sensor plane for you

Catch lights in the other eye would be nice, a clean chin even nicer, the composition is a bit tight (move back a bit). But still a great shot with your new lens. I'm just learning mine too.
