I am looking for good software to retouch skin and apply "makeup" any help is appreciated.

You can do all retouching in Photoshop. There is a plug-in called Portraiture that can be used to do skin smoothing. It's not the optimal way to do it, but some photographers use it.

I use healing brush and clone tool to fix small blemishes on skin.

What is the optimal way to do it then?

One technique is called "degrunge" and another technique is dodging and burning using curves adjustment layers. If you go to a retouch forum you can read about both techniques.

Get the book "Skin" by Lee Varis. It's one of the best books I've ever read on digital portrait photography techniques.
