How can I remove reflections using Aperture3? This was shot in Japan from inside the Shinkansen, and as you can see, there is a reflection from the windows. Also, if I understand correctly, I could use a polarizing filter on my lens to get rid of these reflections?

Yes, a CPL would probably do the trick.

Polarizing filters work very well for getting rid of reflections. Another good trick is to put the lens right up against the glass and shoot through it - that works well for aquariums too, by the way.

As for removing with Aperture, I can't tell you - it's not a program I use.

It would take some pretty slick photoshop skills to be able to paint those reflections out without anybody noticing.
