Why is their two switches? One in the lens and one in the body? Say I have both to auto focus and want to switch to manual focus, which one do flip to manual? The one on the body or lens or both? Thanks.

From my experience with my nikkor lenses, once I switch to manual on lense, it switches automatically on the body.

If you are referring to the MA / M swithes on the higher quality Nikkor lenses, the MA switch uses AF to attain focus, but allows you to manually tweak the focus point if needed. The M switch is manual focus only.

Not all lenses have a focus mode switch.

Also the D90/D7000 needs a focus mode switch because they have an internal focus motor.
