what's better; manual or auto focus?

I ran into this problem last week. Auto focus wouldn't work at all as It was dark and I was taking flash shots low ISO and non flash high ISO. the auto focus would not work at all in some instances, using an f1.4 50mm lens, I guessed the distance between me and the subject, hence the number of out of focus shots. but the ones that came out well came out great.
