It has a couple of origins.

1) It used to be a term that hackers used in the begining of the internet to describe the root (system admin) account without setting off any red flags.

2) In the game Dungeons and dragons if you ever got to loot something or someone you would usually see "WOW, Loot" from your friends and it was eventually shortened into Woot!
