Stained Glass Question

I have shot a couple weddings and I have noticed that stained glass can really affect the color in pictures. I was wondering how I can combat this problem. Is there a filter that can be used or can I use different flash, etc. I would appreciate anyones help. Thank You!

What shots are you having the problem with? I can't imagine it's the "formals" done with strobe. If it's on overall shots of the chuch interior with available light, I think the window light (color and all) might be fine as is.
